Is there any effect on food safety if we take eggs from different farms to produce pasteurized liquid eggs?

Our company is a integrated company with eggs and poultry products. 
Is there any effect on food safety if we take source of eggs from different farm to produce pasteurized liquid eggs?

There would be any food safety issue related as long as the farm has been audited or provide your the COA includes the antibiotic and Salmonella result. And the traceability need to maintained.

As long as you have all necessary certifications, and test results e.g. salmonella, PRIOR to receiving, i would see no problem. I would suggest maybe auditing the site yourself just for approval.

You will probably have a supplier approval procedure or raw materials acceptance criteria specs that you can refer to.

If you have certified suppliers with CoAs prior to shipment, this should be safisfactory.
