You can use one of the SQF Internal Audit Checklists found at http://www.sqfi.com/documents/ .
You can also follow your guidance document and ensure you have all the required documentation per section.
For us, the checklist + the guidance documents helped us a lot in determining any gaps in our documents in preparation for our desk audit.
