 I Would like to ask about if their any regulations  regarding microbiological specification of malted flour or flour in general especially in EU countries

After googling "EC regulations for flour" the answer on Page 1 is evidently yes.

 

IIRC there are 25-26 28 countries in EC (pre-BREXIT) so there may be many individual Regulations also.
