As JAKMQA mentioned that a similar topic was recently posted for Internal Audit Checklist for SQF 2000.
The SQF 2000 Checklist can be purcahsed for $25 from IFSQN and you can then modify the questions to suits your operation or alternatively you can download the guide for the standard from the following website www.sqfi.com for free and design your own checklist.

I prefer to have a simple checklist which covers the elements of the code for which one is being audited and I have used this system for 10 yers plus for SQF 2000 and it works a treat. i used a similar model for BRC and it was accepted.
