Not have personal experience about it but following information may be helpful for you to design a HVAC audit program taking into account of food safety and QA aspects.
1- Cleaning and maintenance conditions of indoor and outdoor units, ductings, filters and accessories of air delivery system.
2- Exposed or worn asbestos or other insulation material.
3- Leaks (steam, refrigerant, drain water)
4- Estimation of dangerous levels of CO, CO2, molds and microbial growth and other significant IAQ issues, where and whatever possible.
5- Having desired cooling and ventilation conditions (temperature and humidity).
6- Potential contamination due to areas of negative pressure.
Above information need to be enhanced or corrected by experts of HVAC and food safety fields.
