Can anyone tell me if the SQF Costco Addendum requirements apply to the entire facility or only to the products that will be manufactured and sold in Costco?

Some of them will have broad effects, like the touch free handwashing/drying, but technically the addendum is meant to apply only to products being sold to Costco.  As an example, you don't have to perform foreign material inspection at <=2h for everything, just Costco items.

Your auditor will also likely pull a Costco item for mock trace as that is an addendum requirement

 

The only process items that are Costco specific will be as per the new Food Safety requirements directly from Costco

 

What I mean is generally speaking ALL of your PRP/PCP will relate to what you manufacture from Costco, but if you have XRAY that you only use for Costco products, the program for that will only be evaluated as it pertains to that finished good

 

Items like GMPs, sanitation etc apply across the board

^^^ What they said.  Also be prepared to schedule a Costco item production run while the auditor is on site, they'll raise a fuss even if you're at 100% operation capacity but none of the items are going through "Costco's process" at your plant.

They will want to see some things as uniform across the board. Glove wearing will need to be across the board. We had to make a change to our receptacles for rejected items from the metal detectors. They want them locked up and our auditor said this would be for all product.
